How can I handle distorted images inside of Stitcher?

If you use the Unlimited version of Stitcher and fish-eye images, you don't need to do anything, as Stitcher will automatically compute the distortion to be applied for the stitching process.

If you use rectangular (i.e. rectilinear) images, the easiest way to deal with barrel distortion is also to try to get Stitcher to compensate for the distortion internally with its built-in distortion system.
Stitcher will attempt to calculate the amount of distortion with the “Adjust Focal length” feature (if the distortion value is set to 'Initialized' in the Properties).
However, it may not always be successful if the distortion is too heavy or if it is irregular in your rectangular images. If this is the case, you should use the “High Distortion Calibration” tool:

To calibrate highly distorted images:
1- Place the first image in the Stitching Window.
2- Place the second image in the Stitching Window, align it approximately with the first image but do not stitch it.
3- Select Tools > High Distortion > Calibrate to calibrate the highly-distorted lens.
4- Once the calibration is done, all the images, both in the Stitching Window and in the Thumbnail View or the Image Strip are undistorted and updated automatically.
Note: Stitcher cannot calibrate the highly-distorted lens if both images in the Stitching Window are stitched.
